Whenever you try to loot a stackable item into a full backpack it won't open the new backpack, and the game tells me I can't add items in that container. I think that's because the game first add the item on the container and after stack them.
For the looter to continue working, it would need to loot an non stackable item, and only then xenobot opens the next backpack.

If this were true then every single script that loots gold would be broken beyond use. Clearly this isn't the case so you must be wrong about something.

You could easily replay that behaviour using the Mother of Scarabs Lair script, for an example. It's a place where your loot backpack will eventually get full from all the ancient e scarab amulets, together with a variety of stackables, such as, small gems, pincers, bony tails an scarab coins. If, unfortunetly, your backpack gets full, and the next looting event is triggered by a stackable item, It will tell you that you can't put anymore items on that container, but it won't open the next backpack by itself, causing the bot to freeze on that position and keep trying to loot that same item. I suppose it will resume when the corpse vanish, but that does take a while. If the looting event is triggered by a non-stackable loot it will normally open the backpack on the last slot.
I have found another thread reporting the same issue. The solution presented was to use different backpacks, one for stackables, other for non-stackables and set it like that on the looter configs.
The problem is that all the official scripts I have used so far do not use the "Deposit Items:" advanced waypoint, but a script that is triggered with the "depotend:" label which do not deposit items according to the looter specifications.
I have changed the settings on the script I have used so far to add the "Deposit Items:" advanced waypoint. And every time I load a script I manually change the looting options, which is sort of annoying, since everytime you load the script it overrides your looting settings with that loop routine that loads the looter according to the targeting settings. I have tried to turn the loop routine off in the script itself, but since I'm not familiar with the libraries I failed to do it right.
It would be nice If I could use a "Manual Looter" along with the "Manual Shooter" on the script configs.

I don't get what the manner in which you deposit items have to do with looting corpses? I've just tested looting stackable items into a full backpack --both when similar items already existed in the backpack and not-- and in both cases it works perfectly. Can you link the thread you found? Also, are you playing on an OT? Are you next backpack in the last slot of the current backpack? Can I see a screenshot of the set up?

Oh, maybe this issue happens exclusively on OTs. I have been playin on an OT lately.

How can I override that auto loot list setup from the official scripts with my own, personal saved looter settings? Whenever I load the cavebot settings it runs the script, which will, eventually, reset my looter settings

You can't without editing the script, which you probably won't be able to do. You'll have to find another script if those aren't working for you.

Okey, I can confirm that this happens on Hexera.
